Dolgellau, playing against a very strong wind, had opened the scoring when a pin-point free kick into the six yard box was steered home by Jonathan Sutton.
The visitors pushed hard for a second goal, and were unlucky not to be awarded a penalty on the half hour, following another rash challenge from behind.
This was to prove the turning point, as within a minute Cardigan levelled matters when Dylan Davies fired home following a counter attack, with the visitors arguing the toss with the referee.
Dolgellau, who are the Cambrian Tyres Aberystwyth League leaders, came back once again and they were denied by the crossbar, with home goalkeeper Casey Walters looking beaten.
They were reduced to 10 men, however, after a heavy challenge on Town forward Aled Rees, and Cardigan took full advantage in the second half.
Their winner eventually arrived when full back Williams netted with his deft back header following a Steve Blackford corner.
Next up is a quarter-final against the winners of the clash between Llandrindod Wells and Lampeter Town.
Llandysul emerged victorious in their battle with Costcutter League rivals Newcastle Emlyn, but it took extra time to decide the winner after a goalless 90 minutes.
The visitors should really have sewn this game up well before the end of normal time as they hit the woodwork on numerous occasions, with Adrian Hazelby denied four times and Scott Thomas also unlucky not to have scored.
Goals though did eventually arrive in extra time with Ian Barret putting the visitors ahead, and the game was made safe when Daniel Jones netted a second goal late on.
Llandysul face another very tough encounter in the next round as they have to make the long journey north to face Guilsfield Reserves, who went through with a penalty shoot out win at Llanfyllin.
Former finalists Crannog meanwhile secured a place in round five with a hard earned 4-2 win over Meifod.
The visitors had their hands full, especially in midfield, where the engine room trio of Huw Reed, Chris Welch and former Cardigan defender Rhys Davies were superb.
It was Reed who grabbed the opener and further goals from Mike Glover, Dylan James and Ben May sealed their well deserved success.
Crannog will now face Llanfair United Reserves in the quarter-final of the competition after the Montgomeryshire League side accounted for Penparcau 2-0.
Llanfair went 1-0 up after 15 minutes through a Toby Evans penalty, and the home side went close to extending their lead through Toby Evans and Josh Astley.
Penparcau then started to dominate, but against the run of play, Llanfair went 2-0 up through Josh Astley who finished well from the edge of the area with a low shot that squirmed under the keeper.
In the second half, home keeper Chris Humphreys did well to keep Penparcau out on the counter-attack, with a string of fine saves, whilst Toby Evans’ good effort was well saved at the other end.
